Three days gets you out of the Altstadt — to the Olympic park, the car museum and the stadium, all on one U-Bahn line.
Days one and two
As in the two-day plan.

Day three — the U6 and U3, north
The Olympiapark and BMW Welt share a U-Bahn station, and one of them is free. Walk up the Olympiaberg for the view, then cross to BMW Welt — the free showroom — and decide there whether the ticketed museum across the bridge is worth your afternoon.
Further out on the U6, the Allianz Arena runs tours on non-match days.

The alternative day three
If none of that appeals, spend it on the Deutsches Museum properly — pick two departments and ignore the rest — or on Nymphenburg, including the Amalienburg in the park, which most visitors miss and which is better than the state rooms.

Fitting it together
Put the museums on Sunday if you can, keep Monday outdoors or at the Deutsches Museum, and leave the north of the city for a day when you are happy to be on the U-Bahn for twenty minutes each way.
